I noticed that the first and biggest pin in this shoebox has, like, a dual color stipe? It used to be all fluffy white and now it's growing yellow. The stipes of the bunch of the slower, smaller fruits at the back have very little white and then they're all yellow. I'm not alarmed or nothing, just plain curious. Is this indicative of anything? Something to look out for when selecting fruits to clone? This is plain EQ fwiw.

The yellowing seems pretty standard to me. Almost the opposite of fuzzy feet where it lacks the fuzzy mycelium allowing you to see the stipe’s natural color. I wouldn’t consider it a unique trait and certainly nothing to be concerned about.

Forgive me if this is a really dumb question. I just harvest all the big ones and the second photo shows all these small ones. Do I harvest all of them as well right now or wait for them to get bigger before clearing the substrate of mushrooms to get it ready for 2nd flush? Or are these the start of a 2nd flush?

Those look like mostly aborts. I would remove them gently and carefully to not disturb the surface conditions that hold your next pin set.

Those are all aborts and are done growing.  Personally I would scrape em off before trying a next flush.

If you went spore to LC it is probably contaminated.  Agar will change the game for you, plate work is where clean cultures come from

Agar is such a safer bet than LC! Do you have an instant pot? After years of pastyplates, this method with sauce containers has been the most successful and efficient. I can easily make 40-50 plates as opposed to ten at a time.
