musical knowledge: Why is it that our ears seem to instinctively understand harmony an find it pleasing? When applied, such as tuning an instrument(guitar) by ear, is it simple indoctrination/practice/repitition? Chemo-electrically, there must be something going on here.

Its about the phase of waves compared to the others and the audible outcome. ...How waves fit together when combined and their interaction with one another.

We either experience it as pleasing or not depending on how the waves resonate when combined.

I think it's all of the above, at least for me. My high school band teacher was a fanatic, we were literally perhaps THE top band in the entire country it was that intense. He insisted that people tune up and play in tune. So to learn what was flat or sharp became something for me as a drummer to largely just observe as he went down the rows of clarinets. Some tones just are annoying. E Flat will never sound "pleasing" although may fit quite well into some annoying music.
In terms of the effect of goose bumps, chills, spine tingling in a literal way that music can have on me and other people, surely there is some tones and sequences that when done well that can have that effect while other music can make someone want to run away.

Yes saenchai, excellent points. I think what is happening is that the sound vibrations are resonating with our emotions, in an intensely subjective way. I'm not sure we could ever know just how this subjective process is enabled by consciousness, as the conscious source may be forever ineffable. It is therefore just some type of magic.
