It sure sounds like you have bacteria problems. There is a chance that the myceleum will take over the contaminated areas, but I wounldn't hold my breath. Keep the jars growing, if the myceleum stops growing at the contaminated areas, the bateria has won the fight.

As to the almost undetectable smell in the other jars.... bacterial contaminates generally grow very quickly so if you're not sure just give it some time. If the smell gets worse then you will know for sure.

......but if the smell does not get worse...? does that mean no contamination. I'm basically just trying to figure out how noticeable the smell will be if the jars are contaminated.
