I'd look elsewhere before I placed blame with the rust. I can't imagine any way that the rust would contribute to contamination in a jar, assuming the jars had been well sterilized and the holes covered.

I would also think it was something else besides the RUST. I have used rusty tops on many occasions and have yet to see a contamination problem from it. I would say the syringe needle was somehow contaminated and then you simple transfered the contamination to all the new jars you inoculated.
