Thin stalks at base

What is the problem when the stalks get very thin at the base and the mushrooms stop growing?

would keeping cakes in the jars too long cause a nutrient problem?

Also the mushrooms are about 1-2 inches long when this happens.

Those are aborts. If you have mostly aborts, it means something in the environment is especially unfavorable - not humid enough, not enough available water, not enough nutrient, temps too high, etc.
