Yeah I like to use trays, that makes it easier to apply casing and makes it easier to take better pictures But like Pheno's pictures in the OP you can see he is using small shoeboxes/tubs inside his dreamers.

So my point was that if you are going to use shoeboxes or tubs inside your dreamer you can use the lower tub as a dreamer, but then I would put the fan low like in the OP. But if you want to do trays I found I get a lot better results if I can have the trays in the bottom of the dreamer and fan high.

You could have the fan at the bottom and use a rack to elevate the trays, but most of the fog will settle at the bottom of the tub and the trays will easier dry out or you have to keep the humidifier going more often to keep the right moisture level in the casing.

So if I understand correctly: for shorter Dreamers like the OPs, it’s better to use taller trays and have the fan blow low, along the walls of the trays (where I could use the Samla boxes), or like in your setup — taller Dreamers with lower trays (like the meal prep containers), and position the fans higher up so they don’t blow directly onto the caps and cause them to dry out?

Yes, there's two thing you want to think about. Number one is making sure the fans don't blow directly on the casing or fruits, number two is utilizing gravity as the fog will fall to the bottom of the dreamer.

With the mini tubs the fog will be trapped inside the mini tubs regardless of fan placement and the walls of the mini tubs will make sure that the casing or fruits don't get direct wind from the fan.

Only downside is that there might be a different micro climate inside the minitubs then inside the dreamer(where I have my humidifier sensor) so you might have to use your pretty eyes to dial in the tub

Depends on how cold the room is and what temperature you're aiming for. You could make a JCM/DreamerTub hybrid. Using a rack and a aquarium heater

It should be, but you either want to elevate the dreamer slightly above the pad(s) or your trays above the bottom of the dreamer to avoid heating the substrate rather then the dreamer.
