From what I've read in the past, what you are seeing are rizomorphs. Extremely fine thread-like expansions is what I had. Someone else has to answer that question about the yellow.

The yellow is the waste product of the mycellium. Sort of a shroom urine. So long as it doesn't get excessive and growth isn't slowed then you are fine. Turn your jars upside down so that it drains into the verm layer.
Rhizomorphic growth is exactly as you described it. It looks almost like silk threads.

I will attach a pic of classic rhizomorphic mycleium from the cover of Stamet's TMC

Are you growing PF's MR strain? As for the yellow shit, back when growing some PFMR's and they pinned in the jar, they can look like yellow slimey spots on occasion. Back then, thought it was water damage like I had heard so much about, but was wrong.

Have never had "water damage" on my cakes and this is the closest I can come with help in that case.
