You can make a grandfather peyote in 3 yrs from seed using grafting.

Not neccessarally. The peyote will still produce more alkaliods than it's host cactus and once it reaches it's full size it will produce more alkaliods even still. If this fully grown peyote is then harvested and then rooted on it's own it will be very similar to, if not the same as, a grandfather peyote the same size, alkaloid wise. Grafting doesn't change the rate at which peyote produces alkaloids, just the rate at which the plant grows. The alkaloid content should be consistent as long as the peyote is fully grown.

I wasn't considering that he would take it off the graft union. None the less in 2 years it'll be big, but if it's still on the graft it won't have the same amoutn of alkaloid as one that is the same size grown without grafting. But you're right that it will continue to produce alkaloids when taken off an will become equivalent. I just wan't considering him taking it off or planning ahead of the removal of the graft.

I believe that it would only be of less potency because it would most likely be shooting out pups and therefore it would still be using nutrients for growth. Although, If alkaloid production is the key issue then a graft will produce far more than a naturally grown peyote. The peyote still produces mescaline at a certain genetically predisposed rate. The host cactus just allows for faster growth and has little to no effect on most other aspects of the peyote.
