Sometimes it's just the right combination of events-- it's not necessarily preventable by traditional hygeine. If you think about how many billions of bacteria and fungus live on your hands alone, it's not hard to imagine touching some random thing throughout the day, getting the stuff under your fingernails or something, and getting that in contact with the skin in that area-- just scratching your balls outside your pants could get it on the cloth, which could get to your sack, or direct skin contact while going to the bathroom-- that's all it takes. It would spread like wildfire through the sweat, and can easily become entrenched in such a well-protected area. It's pretty harmless, but it does smell and needs to be taken care of.
It happens-- think of it this way: it'll give you an excuse to shave your unit bare-- worth it just for the change-- though it may be a little itchy when it grows out again. Who knows-- you may like it.
I think it's worth it to help get rid of the problem...
