I have tried the "Poke a needle through a stem" way of cloning and almost never got a good piece of tissue with a normal gauge needle,I have found a core biopsy from the middle of the fruit taken with a sterile scalpel to be the way to go

Twist the stipe, and rotate the needle when you stab. Use an 18G needle or larger. You may not necessarily see anything in the needle but when you push the plunger you'll see if you got a sample or not.
I don't like taking samples with a scalpel because you'll have to open the LC jar which brings more risk of contamination.

Not if you do it right. My lids have one self healing inoculation port made out of silicone and one equally large hole that is usually covered with micropore tape for GE. I wipe the lid with alcohol, remove the micropore, drop the little chunk of mushroom through the hole and cover it with fresh micropore tape. works great. No contamination so far.
