Whats the best ftp server program? Or what do you guys use?

filezilla is a pretty easy server to set up, but if u are just looking for an easy way to send files to your buddy, set the bt.enable_tracker false setting to true in the advanced settings of utorrent and just email him the torrent file.
Does µTorrent have an embedded tracker?
Yes, it does. You can turn it on by enabling bt.enable_tracker in the Advanced section. However, it is a very simple tracker, with no web interface, or even the ability to see what torrents are hosted on it. It is not designed for anything requiring security or large-scale. A stand-alone tracker is much better for this. It allows all torrents, external or not, to be tracked on it when enabled.
Once you have enabled it, you can use it by simply putting the tracker's URL into a torrent. The tracker URL is http://your.ip:port/announce (port being µTorrent's incoming port). IP can be external or internal, depending on if you want to use it in a LAN or across the Internet.

Actually I'm looking for a program to use for a business, I need to have my inventory automatically update from my warehouse to my store. I need it to be pretty reliable and quick. I'll have a look at filezilla though. I've also heard about serv-u, I just wanted pluses/minuses of different ones. Or is this even the right way for me to go?

You should not use FTP if possible, especially for a business. However, if you must, vsftpd is known to be extremely stable and secure.
What you should be doing, especially for a business, is using a tool such as scp (WinSCP or pscp [putty's scp] for you windoze users) to securely copy your data from one server to another. FTP is an old protocol and is therefore known to be highly insecure, especially if your implementation doesn't look out for certain pitfalls.
