pressure canning accident

I recently sterilized my substrate jars in a pressure canner but I believe I used too much water. In the tek I read it said to follow the directions of your pressure canner which called for adding 3 quarts of water to the canner. After viewing other teks it said to put only about an inch of water in the canner. After the processing time I noticed my substrate along with the dry vermiculite at the top dropped  in height significantly, perhaps because of water getting inside the jars? Are these jars no longer able to inoculate, and should I just start over?
