Im the same way. I dont really think about them.. but if someone tries to force the topic upon me, or if a movie had a scary scene, it would fuck me up for awhile and id be guaranteed to have trouble sleeping.
I think the poster for "fire in the sky" when i was a kid... really penetrated me.

Before I know it, my dad walks into my room and asks if I'm ok, I'm just laying in my bed really pale with a really cold sweat, shaking.
Hey, I haven't read this whole thread yet, but I need to get this one off my chest. At the age of 26, I had a dream almost 2 years ago at my than boyfriends house. Everything in my dream was the same. Same furniture, same bed, same brown suede comforter, same wooden blinds. You know how when you have a dream shit looks different, well this one didn't. My boyfriend is next to me, but asleep in my dream..or so I think it was a dream, and I felt something on the corner of the edge of the bed where my boyfriend's at. I didn't think much of it,...and than I looked, and damn it...it was a tall grey sneaking around. I think whatever it was, was more scared that I knew what was going on also...and than I screamed. I guess I woke up, told my boyfriend and he thought I was crazy. I have had four dreams with aliens previously, but none where it is in the realm of real time. F.... when I read your story I had to share. crazy... still don't know what to make of it. I did post a thread on the thought that dmt is the reason for these dreams (the natural kind in the brain). Who knows.

A common fear, one I share is that aliens are looking into the windows at you at night and spying on you. I dont like to have open windows at night for this reason and prefer to sleep in a basement.
Also, I had a dream just the other day where I was talking to some guy and he was trying to scare me. He turned his face all purple, green red and blue with veins popping out and lightning in his eyes and horns and stuff and I just chuckled and informed him I wasnt scared and I knew I was dreaming. Then I thought of something that -would- horrify me and he goes "oh yeah?" and turns into one of those classic almond eyed aliens. I FREAKED and woke up in a cold sweat.

To the OP, DON'T watch Fire in the Sky. 
Oops, I didn't notice others had already said something about that movie... but it's a seriously scary movie, even if you're not afraid of aliens.
But really, I like to think of aliens as friendly, rather than enemies. Think about it. If they were really advanced enough to get here (which seems highly implausible), do you think they would be so malignant as to torture or harm us? How would they progress as a race if they were a bunch of evil individuals with no morals?
Also, interbreeding is a bunch of bullshit. What makes you think that they would have similar enough DNA and genetics to actually pull that off? That makes little sense.

If you want to use our own race as an example then consider this: do you really think that we have a shot in hell of advancing into outer space if we are so immoral and hateful to destroy our own race? If we have any hope of colonizing even our own solar system then we have to work together. It's probably that strong because it's been there full-time as long as you can remember. Such deep integrated things are hard to get rid off. It just could have been a very powerfull fantasy experience, dream, or even a movie you saw as a kid that had huge impact at the time.

The advantage is that you know that the fear isn't based on something real. If you're strong enough you could just try to expose yourself on purpose to alien pictures, then to movies for example. Try this as long as you can handle it and push it further, since nothing can happen, right? Fear will peak fast but if you persist the fear will most likely decline after 10-30 minutes once you sense nothing is going to happen. You could see it as a difficult 'psychdelic experience', for example with mushrooms or LSD, when you're in the situation and just have to ride it out. Now you can turn your back ofcoarse if you really can't handle it.
My thought on this is that exposure could help you, but it can be harder than you think. If your wife knows about this fear you could ask her to be with you the first few times you try this exposure. Avoiding alien pictures etc only keep the fear alive and make it stronger.
