If I have a lot of foam in the top layer (The Naphtha Layer), Can I still baste it out and just run it through a coffee filter to separate the foam?

No this is called an emulsions layer. You don't want any of the foam to be a part of final naphtha you will evaporate. Put on water heat-bath to heat carefully to seperate emulsions and reduce the foam.
I use a big pressure cooker with 3 mason jar lid bands put on the bottom of the pot, then my big glass extraction vessel with my chems in it on the lid bands. Fill up with water, put on med-high heat. Make sure your extraction vessel has a loose lid so the heat wont build up pressure.

Thanks SDP. What would happen if I didn't use lid bands in a crock pot full of water, will the jar get too hot? Also will the emulsions disappear with time?

If you use a crockpot, you MAY be safe putting the vessel directly into the crockpot. If using a big pot on a stove, you HAVE to have something separating the bottom of your vessel from touching the bottom of the pot. Otherwise the heating element from the stove will directly heat the bottom of your extraction vessel, ergo, ka-fucking-boom. This is why one needs a water bath type thing as apposed to just putting it directly on the heat.
Dark purple should be ok, even if it's not jet black. If all else fails, you may want to try adding a tablespoon of sodium hydroxide to the vessel, mix in, then try to separate emulsions again. Repeat if needed. If you add extra Lye to the extraction, make sure you do an acetone wash to remove any extra NaOH, as adding too much lye during an extraction can result with some in the final product.
The emulsions may disappear with time, it tends to get better with time then reach a point where time will no longer help. Usually doing a heat-bath is the most effecient way to eliminate the nasty emulsions layer.
Also, you may be screwed. When you mixed the naptha in, did you shake the extraction vessel or did you roll it carefully? If you shake the thing, much air gets in the mix and creates an unbearable emulsions layer. If you roll gently to mix, less emulsion layer forms. If you shook vigorously, you may have quite the challenge in reducing your emulsions layer.

You can just leave it under hot water in the sink or shower but vent it every couple mins.

If I evaporate the naphtha all the way down instead of freezing it will crystals still form? Thanks for all the info

Well I have three pulls separated in the freezer and so I wait. I'm gonna wait until friday and hopefully end up with some elf spice.
