Using the empirical, rational model, she had a genetic 'hiccup'.
Now using the infamous 'soul' model, did she have two souls as she was a conjunction of partially formed twins? No, what about conjoined twins with two heads? If yes, then does that mean the soul in is the brain? What if there were two hearts or only one? What if the second twin had a partially formed and useless brain? All questions regarding the entering and leaving the soul into the body become problematic in unusual cases and require a huge law book of convoluted explanations and caveats.
The simple soulless biological machine model avoids every single one of these philosophic conundrums.

Would you like to reference any religious doctrine about the subject, or are we simply assuming that "irrational" religious freaks have wacky views about souls and conjoined twins?

I have no reference other than the general Catholic teaching that there is one soul per body. Split the body in two by separating conjoined twins medically and when the very last slice is made, suddenly there are two souls - don't separate them and there is one? Is this logical?
The whole concept of soul as some ephemeral force/entity that enters and leaves doesn't make sense on any level no matter how it is viewed or described.
When does a soul leave the body is another question that cannot be logically answered. There are some trillion cells in the body and they all die at different times. When the heart beats for the last time is takes a few minutes for the brain to stop functioning, yet individual cells may survive for many hours. Does the soul leave when the doctor declares death? When the brain flatlines? Despite appearances, death is not an on/off switch. Major functions may suddenly stop, but the whole process takes quite some time.

The Biblical notion of 'soul' is the mind-body or psychosomatic human. Soul does not 'enter' or 'leave' as an object. Both aspects 'occur' together and are sundered at death leaving 'soma' or body as a corpse.
Enter the 'spirit,' a third aspect of the human being which completes the tripartite division of human beinghood and reflects Christian Trinitarian notions of humans being created in God's image. As in the joining of the ancient Egyption 'Ka' and 'Ba' to form the resurrected 'ahk,' Christian theological ideas seemed to have borrowed from the Egyptians. Neither of these aspects are substantial, with spacio-temporal extension or form. You are attempting to apply cause-effect logic to an ostensibly transrational, trasntemporal reality. Hence medieval non-sequitors like "How many angels can dance on the head if a pin?" and where, if anywhere, does the soul reside. The Scholastic answer was that the entire soul (like a hologram!) resided in every single point of the human body. This was, again, more koan-like than rational in its response. You're not using the right tool for this job.

If we haven't yet captured and quantified a souls reality then why would you possibly speculate on the amount of souls any being could have?

At a certain point biotic life derives soul from the Ground of Being. I don't know at what point though, I've often wondered if some animals are capable of deriving such provision, or human clones, etc. I would think this is ultimately a knowledge that belongs to God alone, but I suspect that Being is distributed and re-distributed very liberally. All are called in this grand dream of the Beloved One.
