Birthing advice for some stubborn cakes

I have about 6 PF cakes that have been about 98% colonized for the last few days and refuse to colonize on some small patches where I think the substrate got cooked from direct heat or something. I know they're not stalled cos I flipped them and they've been like that for awhile now. Should I wait and see if they ever colonize the rest of the way or should I go ahead and birth them...and if I do birth them, what's the best way to cut out the uncolonized spots so as not to lead to contamination?

I had the same problem with 2 jars.I believe the substrate was cooked by too much direct heat and it wouldn't colonize on about half of the bottom.I birthed them and haven't had a problem yet.I didn't remove the spots but I probably should have.
