yeah man, i just set the intonation on my guitar last week, it sounds waaaay nicer now, chords sound brilliant, it sounds in tune now instead of playing some chords and it sounding out of tune.

It's definitely the intonation, it's a really easy setup, I'd urge you to look it up in google and perform it yourself, the worst that can happen is that you learn in the process.
