I am going to use the basic Rye Berries tek in quart jars except I have a couple of questions.
After the colonoization. Do I shake the jars to break up the colonized grain before I spawn to casings?
I am going to spawn to a compost substrate from highmountaincompost.
How much Mycelium to substrate should I use?
As for the casing layer on top whats the best route? Also is the casing put in fruiting or during incubation?
Also is it better to let the casings incubate in room temp (72ish)? Since it has heat from the compost? Or should I put it in the incubator at 80 degrees?

yes, after full colonization, break up the colonized rye back into individual grains for spawning. hit the jar against an inflated tire to do this.
spawn ratio: 1 part spawn (mycelium grains) to 4-10 parts compost. your pick. the more spawn, the quicker it will colonize.
best route for casing is a peat/verm mix, click me.
when you apply the casing is up to you. you should no matter what wait until the substrate colonizes. some put it on right when the substrate surface colonizes, some put it on after the substrate has developed hyphal knots. I favor the latter. putting it on before the substrate forms hyphal knots will encourage the mycelium to colonize the casing layer searching for food. casing layers should not be a source of food and should be colonized by the mycelium in my opinion. They should be a shallow covering over the substrate. again my opinion. So I apply casing after hyphal knots form, but before primordia form. you can apply it whenever you want after the substrate surface colonizes.
and do you incubate the substrate after the casing is added? again, your choice. if you want your mycelium to colonize your casing layer, then yes keeping it covered in colonization mode for a few days is recommended. but if you're like me and don't want your casing layer to colonize, you just want it to serve as casing, then place the substrate into fruiting conditions directly after applying the casing layer.
and yes, bulk substrates should be colonized at room temperature. 72 degrees should be just fine. anything over 75 is asking for trouble. setting the substrate on a wire rack instead of a solid surface helps keep the inner core temps down as well. so no, don't incubate it.

With regard to your spawn to substrate ratio, I recommend a lower ratio if you don't have a lot of experience with it. The faster your substrate colonizes the less time contaminants have to get to it before the mycelium. I learned this the hard way trying a 1-10 ratio...I got great mycelium growth at first, but it took so long that part of the substrate got mold which in turn contaminated my tub = had to ditch the whole grow.

I have one more question. What is the best temperature to incubate a Quart jar innoc'd with a cubensis strain with berry rye tek.

It'll work at room temp...higher temps will give faster colonization but increase the rate of contaminant growth as well, and too high of course will kill mycelium so if you're going to use something to raise the temp in your incubator you need to make sure you can control the temperature very accurately. Room temp also helps build a virtue you need to grow shrooms: patience.

Minor correction here too: when you get to the fruiting phase (as I'm sure you know) you'll need to drop the temp some to initiate pinning so when I say room temp I mean you don't necessarily need an external heating device...you can use temp variations that occur naturally in your home/apartment.
