two reasons:
-it helps allow the built up gasses such as co2 to drain out of the holes and vent from the jar easier than if it were upright.
-with the help of gravity, it pulls any possible built up moisture from the bottom of the jar back towards the top of the jar (now acting as the bottom) where the substrate is likely drier. basically it equalizes the moisture content in the jars.
overall reason: to improve colonization times.

It's pretty much intended solely for PF-TEK style jars and there's one huge caveat with it. Heat Rises. Heat rises and there's a thick glass bottom on the jar, now on the top which is going to absorb that heat from the mycelium. I tried flipping a set of PF-TEK jars once, their temps rose from a steady 76(F) to about 82(F) after 36 hours...after that I flipped them back to cool down because I was a little worried.

only flip your jars afer 75%full colonization
when you flip your cake, you mock birth with the lid on so that your cake drops about 1/2" inside of the jar it's extremely helpful in larger cakes like most of mine, but it doesn't seen neccesary for smaller ones imho you don't want to do this early because there's just too much fresh substrate for contams riding in on the FAE
i've never gotten a contam'd cake from flipping them, but i know it can happen
