You can get pretty big doing just pushups and pull ups. When I was locked up, toward the end they took the weights. You can do a few different types of pushups t o work different areas of your chest, plus if you create your own tension on the way down you can get results and burn out quicker...personally I hate pushups cuz my shoulder used to click from rotator cuff issues...all good now...

another great way to add weight is to just hold a dumbell between your feet..it also helps to minimize swinging which allows you to keep your chest up and back straight better

Where do you do the pull ups? Do you go to a gym or have you got a pullup bar at home?

oooooooooh yeah !
a little tip for you, concentrate on just doing one sort of pull/chinup.
as for the underhand, see if you can do 3x8 with good form (no swing of legs, do not use momentum, slow and controlled.)
form deadhang to looking over the bar (full head over bar).
1 minute rest between sets, take a stopwatch.
if you can do this, strap a water bottle or alike to your belt and see 2 days later if you manage to still hit 3x8 with the added resistance. find a weight to make it challenging !

The kind of bar you put in a doorway or one with a stand?

Stand
I usually do the two sets, one before a run, one after
Should I just start doing all three before the run?

I agree
I've been using the deadhang technique now at the gym, and it is much more effective. Without the deadhang it felt like I could do chin-ups all day :p
It is similar to going all the way down on squats (ie: getting your thighs parallel to the ground).

i do nothing but bodyweight exercises and i have seen considerable gains in strength and size.
i dont know what sorts of pushups you do, but you should try hindu pushups, they work alot more than regular pushups. even better would be to start doing burpees and incorporate hindu pushups where you would normally do regular pushups. also, handstand pushups are very good to do as well. it took me quite some time to get here but i am now able to do 40 hindu pushups, 25 handstand pushups and then 3 sets of 10 pull ups. all of them at medium to slow pace.
the great thing about bodyweight exercises is there is no waiting period like weights. i do my BW exercises every single day, sometimes twice daily.

Much as I agree with you about the burpees, I hate them with a passion that simply will not allow me to do them of my free will

not true. hypertrophy can only take place in rest periods, however your XX lbs body wont be able to hit muscle X as much as the XX+5 lbs weight you can adjust on iron. therefor minimizing recovery time as the maximum simply is hit somewhen and cannot be increased beyond.
