Alright guys/girls I've finally taken the plunge to colonize some popcorn now I need some help. The mycelium has covered like 98% of the kernels but not totally. I have certain portions that still show the yellow of the corn. Can I go ahead and start fruiting them on straw without any problems? I'll post pics if need be for further review.

And should they not colonize, you have two options.
1. Cut off the uncolonized parts and keep going.
2. bury them outside and hope for the best.
I favour the first part because there's still a chance you'll get something. just make sure to keep them separate.

Shake them up, and wait for the jar to recolonize, and THEN spawn it.

No dont shake. you will only lengthen colonization times by at least a couple of days longer than it would normaly take. Just have patience. I find that if I shake once at 30-40%. I reach 100 within 5 days from that. Be patient and just wait.

It may indeed lengthen colonization time on the jar, however, whenever you shake the colonized jar it knocks around and compresses the myc that is already existing. Thus exposing the grains to further colonization.
You get more mycelium per jar which equates to a healthier bulk spawn run in the end. Faster growth, more rhizomorphic growth, and spawn that is more contaminant resistant.
I'll wait the 5-7 extra days for THOSE benefits!

here are some pics of a few of the jars from different sides, let me know what you think. They've been in the incubator for about a month now and this is the progress. I heard from different people to not shake, shake. So I just put up pics to see what the experienced people think.

Well,
That looks like what happens to me when I shake grains too hard out of the PC and they smash against the side. If that's the case, they are ready. If you just wait another 2 days and you'll be golden either way.

Andrew47 is right. Some of the seeds might be touching more of the sides than others. You look really really close. You might be around 96% or even higher.
I would shake it up and let it recolonize. Because Roachman is also right. Shaking is awesome and it alows for all of the enite jar to get colonized. Just a few more days extra.
It is worth the wait. Think about it. Your either going to wait longer after shaking or longer if you don't and spawn it to your substrate.
Either way you will have to wait. I would go for the shake. Every time I have used any type of seed I always shake no matter what.
Most threads will tell you to shake than not to shake.

Thedel, those jars are ready to use. They'll never colonize thick enough to hide the grains that are pressed up against the glass because there isn't room for that much mycelium.
I disagree with more than one shake during colonization. A shake at 20% to 40% will spread those kernels around, ensuring the rest is colonized within a few days. After shaking, there's a 24 to 48 hour period where the mycelium is merely trying to recover from damage, but isn't growing into the new grains. If you shake more than once, you force the mycelium to waste needless energy re-knitting, when it could be aggressively growing.
The same applies at the end. Shake to loosen the grains, and then spawn them to your tray of manure or straw, etc. Let them recover directly into the manure or casing layer. If you shake, then allow to recover, they're damaged again by spawning, so must recover yet again. My point is that shaking is abusive, but a necessary abuse. Simply keep it to a minimum. RR
