This was the first pedro. my friend dropped him on his head while he was trying to root, but it's doing well now. Shot off 2 pups 2 weeks ago
  

Then I got these peruvians going
  
What is that green mossy shit in the pic on the right? It's getting worse, is there anything to kill it?
Had to get these too
  
But now I'm getting pissed because every morning I come out to check on them and I keep noticing what looks like insect bites on all the smaller cacti. What can I do about this?
  
And this one was the last straw today Help!

nice Pedros. I would spray them with Garlic spray with a little dishsoap in it. the green is Algae and isn't harmful.

You might want to top that first Pedro you posted...
New pups will come out of the top and you can root the tip.

That was at about 10 weeks. I ended up with about a 35% germination rate from 300 seeds. Not bad I guess for my first time.

I should wait till spring time to do that right? That's what I had planned though.
What should i do with the pups that i have now? They're getting pretty big and poking eachother with their spines. Should I separate them?

nice amount of base pupping u got going on there 
personally, when i have pups that are too close together, one would be removed and rerooted... its no good having them rubbing or poking each other, that could well invite infection at a later stage.

If these pics are recent then those pups are too small to root on their own. If you are concerned about them growing too closely together, you should probably re-pot them to one column a pot. Sure they look nice and cute like that, but that will just lead to overcrowding before long. Best to give them each their own pots.
And yes, if you want to top that first pedro you should wait till spring.
