It's obvious. If it was a quote from Jerry Falwell, maybe I'd think it had something to do with God's fierce judgment, but it was Hunter S. Thompson, and therefore the meaning is self-evident.
But carry on thinking that it is very mysterious, if it pleases you.

Actually, I'm just saying that it is not a complicated quote, considering the source. HST was an irreverent, amoral atheist, who believed in anarchy & personal responsibility. 
This is not a quote from one of his books, nor is it explained by him, so you could certainly claim that there is no way for us to know for certain what he meant by it. You could also say the same for every single quote attributed to someone who is deceased & did not spell out the exact meaning of everything they ever said. 
My claim is not that I have a view of the inside of HST's head (ewww...), but rather that this quote is simply not subject to a great deal of interpretation.

Hunter S Thompson's books were written in an evocative manner. He always made use of "I" and "WE", with the purpose in making the reader able to understand that what was happening was being interpreted through his own eyes... go figure

I don't know if it was written in one of his books or not. It doesn't make the point of the discussion that you yourself opened. Let me refresh your memory and remind you what were you arguing about.  You said:

In this way, ""Call on God, but row away from the rocks." automatically becomes Hunter S. Thompson's perception upon the story.
