Heya Oleander,
I too have taken the jump to agar lately. I don't have much experience, but it sounds too me like you cooked your agar too long or too hot and caramelized it. Or you could be right about leaving too much air exchange. I cloned a GT and an azure on peroxide agar (ShroomGod's) and so far things are going well.
