in order for the the pinning to start do you have to put the jars in indirect sunlight, or is darkness still ok?

The light from your computer monitor for several minutes per day is enough. Worry about fresh air and humidity mostly.

Should take them out of the jar if there fully colonized.

Plus, more light than ambient is generally more effective. There's debate on that topic, but my experience is that more light (as long as it's not heating the cakes excessively) is always better for producing large pinsets.
