Yes, it could have sucked in some dirty air. I had this happen once with a rye jar. Luckly, the syringe only had 1CC left which I was going to use on that jar anyways. It never contaminated either!

I dunno how well it will colonize without some kinda filter disk or air exchange mechinism.

i dont see how it could have sucked in dirty air. i had the same problem i had the same large self-healing jar full of honey water. when you pull the needle out the jar the vacuum will resume as the hole closes. i then opened the jar in a hot oven so hopefully sterile air rushed in. i had no problem since, that was a month ago.
i use self healing jars for rye too. on thes jars there is a large hole where the filter disc gets siliconed on. and a small hole for the syringe. both are siliconed on both sides to keep them firmly in place. i prefer clear silicone so you can see exactly where the neeedle hole is.
