you should read some teks...just tape the plexiglass or use silicone glue...put like 6 or so holes about 2 inches above the substrate

put your substrate in...see how high up on sides the substrate is...then measure 2 inches higher and drill the holes

Just follow the double tub tek but instead of using two tubs you use one. The idea is that the holes in the bottom will allow CO2 to drain out and pull fresh air in from the top. If you are following this logic you should place the bottom holes as close to the top of the substrate as possible and don't forget to add holes to the top.
As said before putting a window into the tub will be fine, I've also seen people use very small lights directly inside of the tub.
edit: SORRY missed your last post. Perlite wont be needed or very effective under the trays. The substrate will provide the humidity needed. I recomend a casing of some sort even if it's just a sprinklying of verm. You can put your substrate into trays if you want but make sure they take up most of the bottom surface area. I just put my substrate directly into the tub myself.
