Alright, I'm probably overreacting but here goes anyway:
I had 3 fully colonized cakes. They were each fridge-dunked for 12 to 24 hours (I have a funky schedule) in their colonization jars. After this I rolled and double end cased them in fine verm. They were birthed immediately afterwards into an almost-airtight perlite-humidified tupperware bin that gets indirect light and is misted/fanned at least three times/day. (Temp just below 80 F)
It has been almost 2 weeks since birthday, and the only change I have seen on the cakes is the formation of clumps of mycelium. Is there any step that I skipped? For instance, should I empty the water out and leave the cakes in the fridge to pin before birth?

sounds like the only step you missed is waiting just a little longer 2 weeks is towards the long end of the spectrum to wait for pins but not unreasonable. depending on the temp you incubated at, your fruiting temps are a little on the high side and while that won't ruin things on you it could account for some of the delay. depending on what exactly these clumps are you speak of you might actually be really close. 
and the best tip to keep a bin airtight... is not to. it doesn't need to be, and leaving it cracked a little is a good thing. you want as much fresh air as possible without sacrificing humidity, and a loose fitting lid lets a little bit of extra fresh air between fannings and won't really lower your humidity.

Well, I checked on pf-tek and it turns out that I should have waited for primordia . Well, I hope that I get something out of these cakes anyway...

that's really poor advice in the pftek actually. waiting for primordia in the jar is a waste of time... and some strains are more stubborn about pinning and take a very long time or may never do so in the jar. assuming the surface of the cakes were completely covered in mycelium, you did it just fine.
