With most diaphragm air pumps the noise is most likely due to vibration. You said yours has a spinning motor so I'm not really sure how it works. If you hang the pump from a string or elastic so it doesn't touch anything...even place it on a sponge that will probably help alot.

I had my pump in a container w/ a filter like Snaggletooth's above. But found it to be too loud (I didn't want to have to answer is questions along the lines of: "What is that sound? Then where are the fish?). So, I filled the container with packing peanuts all aound the pump. This did a decent job: it keeps the pump from vibrating the container and stops the noise from echoing inside. It isn't perfectly silent, but its a lot better than is was before.

They're not motors, they're a soloniod that goes back and forth, thus the 60hz buzz you hear. Cheap ones are loud, expensive ones are quieter. RR

My pump is right next to my bed an noisey as fuck, so what i do is wash a white towel n some bleach solution, dry it as normal then wrap it around the pump real tight an tape it or make sure its snug around the pump. This eliminates all noise, an i have a very cheap loud pump.

Not a fish tank pump expert, but I've worked on pumps before.
Perhaps you can take it apart, check the piston's clearance at each end, check its cylinder fit, clean it out, insure any gaskets are in good shape, see if you could install a gasket or o-ring at each end of the cylinder, see if you can greese any bearings or bushings, then balance it. Check for excessive play between bushing/bearing surfaces and any rods, connectors, and springs. All these things usually are tights but move freely. If their is space between any of these components, they will make noise as the components move.
It may also be possible to insulate the cylinder itself. Thinking some 'spray in foam' type of shit if you have a safe area to put it in within the pump body.
Just take it apart and use some good judgement. Take some pics and let us know how your modifications worked.
