What if the level of rye is around a 1 1/2 below the lid? Is it detrimental to have the level of rye so low?

Also, I am seeing some (when I mean some, I can only see two) rye grain "popped" open. Even after pressure cooking will I see some bad effects?

YOu mean after the pressure cooking it is 1 1/2 in below the lid? That's much too full, you won't be able to shake it.

The rye, after being shaken up aftr cookingm, should fill the jar ~2/3, In order to achieve this, you fill the jar ~1/3 full with uncooced rye.

Well I'm going to go inoculate them and see how they react. At least I still have room for the rye to be shaken. Of course it won't move around as much with the amount of space it has compared to the height you stated. Let's see what happens.
