I was thinking of using an aquarium heater for inoculation and incubation because you can adjust the temperature precisely. would placing the heater in the bottom with some water and perlite work fine?

I doubt it - You'd have better luck using the TiT tek (Tub in Tub incubator) or even making a heatbomb.
Look through the FAQ to find a good tek for an incubator

That will be difficult. Even if you manage to get the heater to fit through your inoculation holes, you'll need to figure out a way to get your spore solution/LC into and out of the sealed glass tube. I would use a regular syringe for that.
