After pressure cooking, I have ideal moisture with my rye berries: no kernels stick and they're fully hydrated. HOwever, after two days of incubation at 80 degrees F, the top layer of rye is completely dry. The isolated strain has merely fuzzed up. How do you deal with such a high rate of moisture loss due to the filter discs? I know I could shake it, but in previous jars, it only solved the problem temporarily until the top layer dried out again.

You need to incubate in a humid environment.

Yeah, if you're using any sized filter disc you need to keep you jars in a semi humid environment. A incubator with a humidity level of 70% plus should be ok.

AFOAF's incubator is a make shift one and her humidity levels always fluxuate.

Try to keep them in a nice humid area and you should be ok

Another suggestion: While the mycelium greatly benefits from high oxygen flow, you must take into consideration that for the first 3-5 days there really isn't much mycelium to speak of. But valuable moisture, however, is evaporating away for this entire period. Next time, try putting the lid back on (over the filter disc) after innoculation until heavy growth is observed. This will keep moisture levels high. Then remove the lid leaving only the filter disc (and rim of course) - your substrate should now have both enough moisture and enough air flow to rapidly colonize the remaining substrate.

There is also a problem with too much water when using filter discs. I had my jars in an incubator full of water for a few days, and many water droplets were forming on the inside of the jars and the filter discs were wet. Those jars aren't colonizing anymore :(.
