you're plan sounds really good actually. i follow a very similar route as you in diet and in excercise routine (although probably a bit on the more obsessive side of the workout coin).
i also have a bad knee that flares up when i jog so i haven't been able to do so for about a year. i don't really do any cardio because of this and alot of leg excercises aggrivate my knee condition but i have found leg extensions (quads and groin), leg curls (hammies), and calf raises to be low knee stress so i do those.
