I have a letter/legal size chamber(2) and i plan on using perilite for humidification...
1) where do i place the heater? (i got a 200w submersable heater w/ thermostat)
2) how many and how big of holes should i put in the top of my lid?
The chamber has a 4 in x 10 in hole w/ 2 layers of taped plastic (seran wrap) to allow light to get in.

The rest of the chamber is black and will be under a table with christmas lights as the light source.

That heater is friggin massive first off. I use a 50w for my TiT incubator and that can get it too about 100 degrees.. you'd probably want to considered the heatbomb for that size container... heatbomb tek With that size container.. maybe 2 half inch holes.

Bigger is better. I would never use anything less than 200W on my setup. It's only $3 difference.
If you are using perlite humidification, you need to make sure you have no holes. You have to try to make as best seal all around as possible to hold the moisture in. Only if you are making a PMP, you should go with 1 or 2 2" holes. I don't even use any for my PMPs.
Heater needs to stay under the water. You can put it directly on the bottom if you have enough water or put it in a large glass of water and put the glass in the tub. Just try to secure it as best as you can so it won't tip over.
That window looks okay if your light is going to be close to the tub. It would work regardless, but I'd personally make it a little larger and glue a clear plastic or a piece of plexi to that. Another alternative is to use a large piece of plexi as a lid.
Good luck
