The gaps were in the colonized part not the top layer. That was layed down when I first cased it. I just wanted to know if the gaps were the colonized cakes I put in would cause a prob with mushroom pinning-growing or delay it even though the top layer colonized in a matter of days.

Raise your humidity. It needs to be the same as it was within the jar to promote primordia. AFTER you see pins, you lower the humidity to the 80s range. In my opinion, don't fill in the gaps (if you're talking about gaps in the substrate); Doing so would probably pose more risk than benefit.
