Cooler temps do cause slower growth, but that slow pace would be consistent. It would be slow from the beginning...yours moved along quickly and then stalled, so it’s definitely the spawn. It’s almost always the spawn.
You’ll likely be able to use them when they recover, there’s a high chance they will, even if they aren’t perfectly clean.

Okay guys tonight I will be going on 72 hours after shaking my quart jars. (At 60 hours right now) I didn't shake one of the remaining jars that way I can see how the mycelium takes to the grain that is suspected of possibly having a bacterial contamination.
The jar I did not shake is still colonizing the grain pretty well. I can see the mycelium reaching out to grab the remaining grain, which is about the surface area of a dime. Was about the size of a nickel or quarter 3-4 days ago
The jars I did shake have started to get a little fuzzy with mycelium. When I shook these jars they were past 85-90% colonized. What should I be looking for in terms of healthy growth and bacteria identification?

You're looking to see if the jars recover and finish growing or if they contam out after being shaken. There's usually at period up to 48-72 hours after being shaken where not much will occur while they are recovering. After that, hopefully they'll start growing to adjacent grains like it did before and complete the colonization so you can fruit it. If it doesn't recover or if you see changes in color or texture of the mycelium (watch out for gritty looking growth), you'll know something is up with the spawn and it's not usable.

If they are contaminated with bacteria will it have a smell when I open the jars to spawn to coir?

Not unless it's really bad. Smell can tell if something is for sure bad, but usually it will just smell like your grain/mushrooms unless something serious is going on. If it's bacterial, you should be able to see it on the grains while colonization is finishing.
