Are you supposed to submerge the BRF cakes when pressure cooking?

The jars are supposed to sit just above the water level and not be submerged.

Water content in jars is supposed to be very precise so be wary of that

Never submerge your jars when PCing. Always use a trivet or stainless Dim Sum Steamer insert to keep your jars away from the water. Very important!

I had the jars in the water up to half of the jar. Are they ruined?

They might be. Check the jars after they are done cooling to make sure the substrate water content inside the jar hasnt changed.
As a general rule, water in your PC/Steaming pot should only just barely touch the bottom of your PF jars, like an inch or less.

The instructions for my Pressure cooker said 1 cup of water for 10 minutes. So i followed that.

I think its more prudent to have a minimum level of water in your PC. Ruined jars are better than a PC without water inside. Thats no fun my friend.

Both are no good, ruined jars and not enough water. I like to have plently of water and not as many jars then to run out of water early with more jars...

I have successfully Pressure cooked 2 jars with less water and didnt over saturate them.
