You don't need to hide them in darkness. You can also open the lid. So show us some of that top surface and a pic of the substrate from the side.
Light is beneficial in all stages of growth.

Don't put mycelium in darkness. They like light.
That looks 100% colonized. Its ready for the FC.

Put a light layer of casing over the parts that are pinning.... it'll give the rest more of a chance to catch up.

It doesn't look fully colonized to me but I've had the same thing happen... I'm guessing it's not an isolated strain....I only do shoeboxes now but I've noticed that everyone that is made with grain that was inoculated from mass is almost always sporadic when it fruits.... of course now I know that this is(at least in my case) from using a mss for inoculation and not isolating using agar and then going to grain which will get you consistent pin sets and fruits... not that I haven't gotten that from mss but not consistently.
