Is there a book or map that has shows detailed trail systems.Does the US even connect thru trails?

ATC maps are useless except for the fact you are giving them money everytime you buy one. They are like 6-8$ and sometimes cover as little as 20 miles. I've never seen anything that details numorous areas and I doubt they even exsist.

USGS 1:24K Topographical maps are FANTASTIC for this. I recommend doing a bit of research as you switch from grid to grid and updating some features, adding in a shelter that may be newer than the map. Best maps you can use, and they come in sections so you can have them pre-shipped to you if you are a thru-hiker.

I then print out the sections I will backpacking on.

I use alltrails.com mostly but there's a ton of maps guides and books based on region, park, or trail system. I have a nice little book that shows me every notable trail within 50 miles of my city.
For the bigger ones I try to find a source specific to it since those tend to be better.

I also like alltrails.com if you live in NYS there is this nifty thing takes a second to figure it out but I really dig it.

Hey we might as well modernize this conversation.
I love good government GIS systems. They were invaluable for my old job. And unfortunately not real common. The good part anyway. Most counties/states have a GIS website. MI's was made in MS paint...
