Damaged substrate from harvest

I had a dense harvest, and when I picked them chunks of substrate came up with them using the twist and pull, my question though is , is it screwed for a 2ND flush or can I save it somehow? Any harvest techniques for next round?

You can wait for second flush. Keep an eye on the substrate. Toss it if you see a contamination.
Use a scissor to harvest. Cut the stems right over the top of your substrate.

Some clumps or pieces will fruit regardless just keep an eye on it.

But isn't it bad to leave the little stem nubs on the sub after you pick/cut? Will they rot?

No they won't rot.
This is a second flush after cutting the first flush right over the substrate surface. The stumps turn blue after cutting but after some time they recover and turn white.

I always did the twist and pull with vermiculite and coir. The sub looked bad after, especially if it was too damp. I still had good flushes, 3 usually but after more reading I realized that cutting was the preferred method by trusted cultivators.
I was used to watching aborts die and rot on cakes if I didn't pick them because I wasn't sure what I was doing. I thought the same as you, that the leftover material would be a risk for contamination.
Leaving a stump is kinda like leaving a scab to prevent contams from entering, leaving a divot is like an open wound. I would sometimes get only a partial 2nd flush due to contamination at the far end of the tub creeping towards the fruits.

Manure in a casing layer is a very bad idea. Especially if it was sterilized.

Sorry to say, putting on a casing is like rubbing dirt in an open wound.
Meh, you're having fun right? It was somewhat successful, so you got some treats to sample while you move on and keep learning with each grow.
A mistake is not failure, it is how we become successful eventually. I'm still like a kid with his first chemistry set.

I knew that it was risky , but I was thinking it could colonize and patch the missing chunks, and so far it's been doing surprisingly well, I already see it doing so and some pins, I usually don't put manure as a case but I wanted to experiment..lol I don't know for sure if i pasteurized or sterilized it..I just mixed the case mix with water and through oven the oven for an hour..

What's done is done. It doesn't mean it won't produce but I wouldn't expect much. If it does well then bonus. Don't stop now, right?
