Could be too much evaporation was pulling too much water from the sub. Water supply is directly corrolated with fruit size. Genetics also counts as well for a lot. That 1 inch tray that earned your ire was KSSS a notorious fatass variety.

Luck of the draw sometimes. To many factors that change grow to grow. In my green house my trays were only 2 inches high and did great sometimes or did crappy even on same iso culture.

These are 2 pink buffalo tubs, 2" subs depth 3rd flushes
   
I've tried 4", 3" and 2" deep subs and the only difference I've experienced is that in the end, you end up throwing away less material when the tubs tams out or just becomes spent

 Yeah. They showed me that it is definitely possible to get some good results with a small substrate depth. You never stop learning 
I did not recommend it because of my experiences. As I wrote it seems like it has something to do with the environment the trays/tubs are in. In 95% of my grows I use a GH.

I made a few trays out of some salad spinners.
I got creative, maybe I can use the Mesh liner for dunking them and the spinner could be used for fanning.
Next time I will go with what Pastywhyte recommended thin substrate @ 1:3 ratio covering entire tub if I run into this situation again. Trays seem less risky since I can spread out the risk I really need some for Christmas
