Do you use sterile water and sterile syringe to make the LI?
Top left corner of first pic looks a little off to me. Kinda grey.
I'd agree that the blue on the stumps is bruising.

Top left corner is fine. Just some spores fell there. First pic right in the middle of the pic tho.. those white bubbly things.. that's going to turn green very soon, in fact it looks like there's already some trich sporulating just to the left of it. Definitely take some close-ups of this area OP.

red is IMO unsporulated trich, green circle is already sporulating trich, IMO. Need closeups ASAP PLEASE.

Ya those look like they could be trich but i have a spot like that its been there over two weeks i think mine is just where myc grew after a heavy misting idk?? Good eye mad

OK,
There is other mold. Both photos show the beginning of a greyish contam.
But the stumps are rotting/becoming slimey.
This is the first I've heard of this... bruising. I use sharp scissors snips. And when I dunk, I flood the sub with water and tip it up vertical with a gloved hand to drain it out for a minute.
How can I improve?

Oh, I get it, You are just saying that the stumps turn blue upon cutting. Yes I know that. No harm there, its the slime that ain't right. They aren't turning white again like they have for me in the past.

as said before, this is most likely because of dirty spawn which either had trich in the first place or bacteria which weakened the sub and let the mold set in.
Yeah the slimyness sounds like bacteria...
How long are you dunking for?
maybe cut back a little but that won't solve the problem. You need to focus on find the contam vectors and eliminating them.
Are you sure your agar cultures are clean?(if you are using agar if not start now)

I'm using agar.
I know its toast, thats why I'm here trying to fix it.
So I don't need to change how I'm harvesting, correct?
But I will attempt to get the spawn healthier.
I thought I had it figured out when I learned I wasn't PC'ing my rye long enough. The Big bags need a long ol' time. But that didn't fix it.
Now I'll try removing the blender made LI, make it the old school way in the dish.
I'll post my expanding growth in the bags, to see if any of you can spot ill health.

damn not sure if it's a good thing I can spot unsporulated trich from so far away 
Yes up the PC times, ALWAYS have uninoculated control jars to test the lids/filters, and always have clean inoculant. If you do these things and ensure it's fine, you won't have this problem.
Stumps going bacterial and shit is also from bad spawn. They're just as much a part of the mycelial network as anything else. Clean spawn is the key!

And yes, my blender procedure was somebodies tek on this forum.. PC'd water in a jar with lid/blade contraption as the lid. Self-healing port. Now I think I'm messing that up somehow.

Yeah OP if the "stump-rotting and then mold" is what you're depicting in those photos, it just looks like regular ol' bruising to me.
Also, are those exposed grains visible in the first pic?

Trust me mad ive had my fair share of trich haha i agree use poly and open the lid but i havent heard self healing ports are bad unless you use rtv ... i take the ring off and wipe the jar beforw opening the main lid it helps alot

It does seem like I sometimes see exposed grains if there is a little bit of tearing from a harvest. Whats that about?

They dry out faster and can be contam vector but being your second flush i wouldnt worry you already have trich haha take that tub outside or isolate it in another room finish those pins then out to the heap it goes
