The trays looks good from what I can see in the pictures. Those "knots" look more like the forming of pins, especiHually if they're getting larger day by day, but they could be knots as well and that's good too.
So onto the criticism..
Why did you stray from a tried an true method to go with your modified FC set up? Everyone here, including me, will tell you to go back to a traditional SGFC. Every aspect of a SGFC is specific for a reason and that reason is because it works. So your modifications will cause it to be less efficient or just a headache in general.
Toss the air pump and your hygrometer. Get your FC as close to a built to spec SGFC as you can. If it's already to modified to fix then buy a new tub and lid and make a proper SGFC. I can't tell from the pictures but it should also be elevated about six inches.
That's all I can think to tell you for now. Sorry to throw all that at ya but someone is going to say it so might as well get it out of the way.

Honestly, the only reason I used a PMP instead of the SGFC was because it's the tek I had seen on the Fruiting Chamber section of the site. I was using the Magash Rye Tek, and it seemed fitting to use his setup found here. I used perlite instead of hydroton after fruitlessly searching for a local store that sold it. In the past couple of days, I've been combing through RR's posts and seen time and time again the preference for the SGFC, so definitely kicking myself a little there 
I *do* really like my thermometer/hygrometer, simply because it keeps a daily record of high/low temp and humidity, which has been nice for keeping a good log of conditions.
EDIT: So the electronic hygrometer has, in fact, turned out to be trash. The thermometer on it works like a dream, but the hygrometer itself just sits at 99% and stays there. Is it worth it to get an analog hygrometer, like they use in cigar boxes?
The perlite layer is about 5 inches thick; I wish I'd thought to install a small shelf above it, but I also wonder if it's better that my tray is closer to the holes to allow CO2 to escape. Initially, I had only 4 holes on each side, and 2 on top, but I was getting condensation on the substrate surface. I added 2 more holes per side, and 2 more on top, and the humidity has been perfect since then.
Aggh, I'm so damn excited! I will definitely be making a few tweaks on my next grow; SGFC, leave my damn jars alone, and either use prints from this flush or order spores from a more reputable supplier. Also, getting *clear* jars. I accidentally bought purple ones, which made spotting mycelium and differentiating from contamination a hassle. I can't begin to explain how excited I was when I opened my colonized jar and smelled pure fresh mushroom scent!

Still never too late to turn that into a sgfc. Dump the perlite into a bucket, use a drill, refill with perlite.
