I was previously told this was okay and mycelium would grow over but it seems to be inhibiting the next flushes growth.

and another reason i am a one flush and done kinda guy twist, pull and clean out for more spawn the next day

It's fine to leave them. Your only other option really is doing the 1-flush wonder or twist and pulling which is pretty shitty when it goes wrong.

Second flush is often more sparse but with bigger fruits anyway.
Sometimes it just takes time for the next flush to develop.
Spawn ratios and health of the substrate affect the second flush.
There are a number of reasons why second flush seems slower, but stumps really isn't a major factor. There's a lot of people who don't even worry about a second flush, especially after a heavy first flush.

once the stubs start getting overrun by myc its usually a knot fest on the stubs for me.

stumps are 100% mycelium they turn back into secondary mycelium and usually you'll get pins from your stumps. I like to cut when possible or use scissors. I occasionally twist if the fruit wants to come out easy. but stumps are great.

I had been wondering this as I cut a nice 20g wet fatty from the base. Great question, OP.
