Dark brown patches? (unanswered 2/15/15)

There's dark brown spots in most of my jars - just a little bit darker than the BRF Substrate, with a different texture. No smell at all. What is it? If I birth these and manage to grow shrooms from them, will the shrooms be safe to eat?
#1 Lots of white stuff, about 30-40% dark brown stuff, a few pins (these jars are 2 months old; they had good growth after 3 weeks, I just got busy)

#2 White stuff growing OVER the dark brown stuff, some pins

#3 Mostly white, one big patch of dark brown, no pins

#4 I think this is one of my two successes. The whole jar looks like this; no dark brown stuff, no pins.

Its hard to tell from the pics is the brown growing on the mycelium or is it part of the cake?
cuz it kinda looks like uncolonized sub
id birth one and see if its something growing on the sub or just uncolonized sub maybe do it outside or in a isolated space just incase

The uncolonized portion of the cakes are most likely contaminated with bacteria, this could also explain the early pinning.

Rabbit88 - It was more obvious at 3 weeks than it is when I took the photo, unfortunately. Back when you could see uncolonized substrate too, these dark brown patches were clearly not substrate. They're like 2 shades darker and don't have any gaps or anything.
Panzer - What does bacteria mean? They don't smell at all. If I birth them, are the ones with bacteria safe to eat shrooms off of?
