I've been eating sushi for many years. Never had parasites destroy me. Same can go for millions of people like me. Japanese people eat tons of it.

Eat a lot of sushi! And don't be afraid to try new things. Some of the sushi there is pretty gnarly.
There's a lot of "fast food sushi". I.e. not the quality you'd get from a sushi restaurant in the USA. Many of the places have the sushi going around the bar on a conveyor belt, and it's a la carte. So not quite as fresh as you may want it to be.
I was initially disappointed with the sushi I'd been eating over there, until I went to a legitimate sushi restaurant. Then I was blown away, it was so good.
Also, be sure to check out a few restaurants that specialize in "soba". It's a kind of buckwheat noodle. Good soba is delicious.

Yeah... I'm way too much of a sushi snob to even set foot in a revolving sushi or fast food sushi place

Suit yourself I'd be taking full advantage of those when I needed a quick meal; I love sushi/sashimi too.
I'm not sure if it's been mentioned, but I've heard many locals drink heavily. Sitting down for dinner with a few bottles of sake and beer, drinking heavy throughout the meal and staying at the table drinking afterwords til near bed-time. So I would try to pace myself if I sat down for dinner like this keeping in mind I will be drinking for the rest of the night.

That is also very true. I drink maybe once every 2-3 months here at home. Very moderately.
In Japan, I was drinking every single night with dinner. It's just ingrained in the culture there. Like it's expected of you to drink. My first night there my GF's dad took us to his favorite little fish restaurant and he got me fucking wasted on beer and shoju , I couldn't handle it.. I had to leave early. I learned my lesson.. after that I stayed away from the sake and only drank beer with dinner

What does a quality sushi meal run $$$? I am more interested in establishments that put the food first, I could care less about a "5-Star dining experience"..

I left a tip in the Hard Rock cafe in Kobe, and the waitress spent about a half hour searching the entire mall to find me and give it back.

Well you're in luck because most places in Japan put the food / customer first. I didn't go into any cheap or revolving sushi places, but I hear there are some that are decent. Quality sushi is pretty expensive. I guess it depends where you go, and what you get. But expect to pay about what you would pay out here at a high quality sushi place... maybe a bit more. I remember eating sushi at the fish market in Tokyo.. fresh tuna that was just caught.. That was this:
I think that plate cost like ~15-20? It was also the best tuna I've ever put in my mouth. No wait.. I lied.. this was the best fish I've ever had
That sashimi was absolutely orgasmic. This was served in some little hole in the wall restaurant in Kyoto that served us the best food of our lives. We never would have found it by ourselves, but we stayed at a Ryoken and asked the lady where to get some good tapas and she took us there. She actually walked us 3 blocks and escorted us through the door Some of the other stuff at that place:
And yeah there are no tips no tipping in Japan. So even if the food is more expensive... it pretty much evens out because you don't tip.

the couple times i went to tokyo, i stayed at the sakura hotel in jimbocho. really cheap and the people seemed trustworthy.
of course it would be best to have a guide, but here are some things i would recommend doing.
- get up really early one morning, like 5am, and get on the first train to the tsukiji fish market. wander around there and watch all the japanese dudes bring in the fresh kills for the day. also, eat breakfast at one of the restaurants there. - try to spend a night in roppongi, going to some bars [EDIT] - also try to check out the american city in roppongi. there is a this huge gated community there with high rises that contain HOUSES. like multiple story apartments in the high rises. it's so rich it's unbelievable. poke around there and see if you can get in for a tour. - spend some time in akihabara, looking in the discount electronic stores - spend a night in shibuya and harajuku, check out the jingubashi bridge and take a walk through yoyogi park - spend a night taking a train ride through odaiba, checkn out the ferris wheel and all that. that's a romantic place! - there is some museum of ancient japanese art and samurai era stuff, that museum is really cool - visit some of the shrines
honestly, i can list off things to check off a list but the BEST experiences you are going to have in japan is finding random japanese dudes and getting drunk with them, and asking them what they think you should do. in the sakura hotel lobby, there is a bar with people from all over the world hanging out there all the time drinking and smoking cigs. it reminds me of the end of the world in chrono trigger, like a little tiny piece of heaven . if you run out of stuff to do, just offer to buy some beers or cigs for some of the people there and start talkin' about what you want to do. you might even find a group of people to tag along with for an outing.
dude... japan is so cool. have fun if you go. i'll be jealous.

I want to eat at Sukiyabashi Jiro, though it's something like $400 a person and have to make a reservation a couple months ahead of time I must do it though, hopefully next year.

love hotels look crazy but they are extremely cheap
the subways/trainstations are a nightmare to navigate though and I can't imagine finding directions in a place like that

Tokyo Narita airport has to be the one of the worst thought out airports I've ever been in. Crawling with hot flight attendants, though, so I guess it's not all that bad.
