No get all the verm out of there. Do it how you're supposed to do it. Pick them when the veils open or you'll have spores all over the place. I like to pick mine before the veils pop. If it were mine I would pick all of them, re build the chamber, and wait for a second flush.

You could cut them off with rusty scissors from the shed. They're in open air right now the outside of the cake is covered in 100000s of contaminant spores as you speak. There's nothing sterile about fruiting, the minute you birth a cake from a jar it's not sterile. I would in reality use clean scissors though. I often use an xacto blade or utility knife thing, sometime scissors or a kitchen knife.

It's still open air even in a closed tub. The air you breathe is nasty as far as mycology is concerned.
Just cut the shrooms off with any sharp thing you can find. You can even just twist and pull them off but I don't advocate that. If you want you can dunk them again while you fix your SGFC, I usually dunk a cake after the 2nd flush but that's just me. You can leave them alone after you put them in a SGFC if you have to go on vacation but if you're home you should mist and fan.
If you ever want to know how dirty the "air" is take a sterile petri dish and open it on a table for 30 seconds and put the lid back on. There's going to be all sorts of mold growing on that in a few days.

That still is not a SGFC.
The SGFC is an at least 18" clear tub, with 1/4" holes on all 6 sides in a grid pattern spaced 2" apart, with 5" wet perlite on the bottom.
The (small but very important) temperature difference between the bottom with evaporating water and the top, make the fresh air exchange work from bottom to top/sides while remaining the humidity. When you do not stick to the design, it won't work that well and you will either have too less fresh air or too less humidity.

More Holes , Less Upkeep.
Your perlite isnt nearly deep enough.
that looks like 1.5-2.5 at most - Add Another 3 1/2 Inches of Hydrated Perlite.
Add 1/4 Inch Holes spaced 2 inches apart in a grid pattern, including the bottom.
Mist and Fan 3-4 Times a day. Mist the cakes directly with a very fine mist. I opt to also mist the perlite a couple times a day.

and as the final touch, elevate the tub a couple inches using jars or similar in each of the 4 corners. You need air to come up through the perlite.

Buddy, the first thing that I did was read, read, read...make sure you follow a tek! They are your friend. Someone has already gone through all that trouble for you. They made mistakes so you don't have to!
Everything you need to know about growing mushrooms is in the search button! Idk why you didn't make holes how they said to do the SGFC, instead you just went and did your own thing?
To be honest though it looks like its working for you(just smaller fruits). These are all tips to get the most yield out of your cakes!
