Might this be my contam source? I usually have the water up a quarter up my jars. At least 2 inches. I was told once that this was the norm. Now I wonder.

I doubt that having the water 2" above the bottom of the jars is hurting much.
The center of the jar is still gonna heat up.... Maybe someone else's opinion on this would help.

Yeah, of course if you get it all to the right temperature for a long enough amount of time, that is all that matters in the end. And part of the jar is still being exposed to steam even if part of it isn't.
I'm just stating what chemistry and physics say will happen. Letting the water touch won't lower the ultimate temperature but just slow the heat transfer, so if you let it go long enough it'll still work, of course. And maybe 90 minutes is long enough.
But it's worth noting that in RogerRabbit's PF Tek video he specifies that you keep the jars "completely out of the water." And Shea25's PF Tek writeup says to fill the water "just almost to the bottom of the jars." And EvilMushroom666's PF Tek writeup says to "make sure [the jars] are not in direct contact with the water."
From what I can tell, those three are the most commonly referenced BRF jar writeups these days. You may get away with letting the water touch the jars when you steam PF jars, but it's not following any of those teks.
Interestingly, the original PF Tek does say it's okay for jars to sit in the water. Of course, it also says you only need to steam for an hour (modern teks call for 90 minutes). And says not to use the jars right away afterwards, but instead to watch them for contamination because, well, actually, an hour might not have been enough. And it says that you can wipe your needle with rubbing alcohol soaked cotton (which we now know can have living mold spores in it) instead of steam sterilizing. Sounds to me like PF's original tek played it pretty fast and loose and required you to tolerate a relatively high level of contams by today's stardards.
