strip everything down to hard surfaces, bleach everything, fans, and dehumidifiers. There are commercial products that you'll find on google that the pros use also.

This is going to be a big job so make sure you can stick to it! 1. Clean everything out of you basement, especially wood and paper Any cardboard boxes you have should be thrown away and be replaced by plastic storage containers, preferably Rubbermaid http://www.rubbermaid.com/
2.Clean the walls and floors with diluted bleach and look for wet spots that may be encouraging mold to grow. Fix them.
3. Seal around any doors or windows that may allow moist warm air from outside to come in. Check water heater vents (if gas) and furnace vents.
4. A dehumidifier is a good choice for killing mold spores and preventing it from growing. One of our favorites is the Whirlpool. http://www.whirlpool.com/catalog/category.jsp?categoryld=138 We have 2 of them for a 32'x32'x9' basement.
5. Once everything has aired out, you can start neatly packing everything away in your new mold-safe containers!
If you prefer a sweetly scented basement, try some air fresheners! source

OP I remember a post I read in the cultivation forum "Bleach kills everything" Fungus and germ wise. If your basement is relatively empty depending on how much work you want to get into get yourself one of those pump up insecticide sprayers and fill it with a 50/50 mix of bleach and water and spray all surfaces from the joists to the floor, "just make sure you have some good ventilation" even a few box fans set up in the right places will help with this. Then just take it from there if you want to do more.

There is also anti-microbial paint available to treat wood post-bleach scrub. It is not cheap but I bought a 5 gal bucket for $180 online to solve an attic problem and it seems to have worked very well (8 years now) bleach solution will probably not kill all mold in old/soft wood.

As it has been stated bleach works wonders, it also really helps to dry the place thoroughly. Good luck!
