These are still good to eat right?

I feel like all that black is just mass spores that were released as a result of not plucking them at there prime maturity... But is it not? And should I replace perlite before next flush with all that black on it?

Yes, those are fine to eat, it's only spores.  No, you don't need to change the perlite.

Yeah those black markings do look like fallen spores, but to be sure you should try lightly rubbing it off since if it is spores it should come off. Also as long as there no contamination in the chamber the perlite will be fine left how it is, but after you finish getting all your flushes out of the cakes you should rinse it out and then bake it into the oven at 500 for a couple of hours.
